This is quite a common storyline, especially for chapters which are turning traitor. The issue is that one party has to be the bad guys i.e. turning to Chaos otherwise the rank and file will probably be heavily punished and deemed traitors anyway. The Soul Drinkers turned against their leaders (as well as the fluff :)).
The Iron Hands have a Clan Council instead of a Chapter Master and seem to work relatively well. A military force needs someone giving commands, be it a council or a single person. At some point, someone needs to stand up and tell all the soldiers what they need to do. It will work and it is possible but you'll need to explain why they moved away from leaders.

A task made that much more difficult when you consider how fanatically loyal Space Marines are generally portrayed as being, at least to each other, if not to anyone else. In the Imperium the chain-of-command is near absolute, and almost never questioned, the Space Marines being even more extreme in this. A very good justification would definitely be needed.
