It refers to the religious beliefs of the chapter:

 

Mortificators are all Death Cultists

Iron Hands and most of their descendants are part of a branch of the Cult Mechanicus

Space Wolves are Polytheistic Allfather/Emperor worshipers

Salamanders are Promethian Cult

 

and so on and so forth

 

The Chapters tend not to see the Emperor as a god. Or if they do then it is as a mortal god or a god that became human. Point is The Emperor is often seen as the 'Perfect Human' who they should venerate and imitate. Their Primarch ans to a slightly lesser extent all the other Primarchs are up their as well.

Additionally, the Chapter Cult is often shaped and informed by the beliefs of the people who are recruited. This is going to be especially strong a phenomena when you have a single source of aspirants and thus don't have the mingling influences of multiples cultures and worlds to water down the kool-aid.

 

You'll also find an element of age plays a role as well, since those Chapters that were once Legions or closely tied to those Legions (read Second and Third Foundings) will possess far less tendency to take the divinity of the Emperor as fact. They served with him, fought with him, or trained under those who had, instilling their knowledge and beliefs in those who would come afterwards. The exception to this rule is the Word Bearers, who merely traded one object of worship for another.
