But really, once they started to experience unwelcome mutation, why did't the remaining sons just leave the Eye of Terror and stop playing for Tzeentch?

You can't stop playing for Tzeentch.

Exactly this. The only reason the flesh change stopped being such a problem for a while was because Magnus cut a deal with Tzeentch; if the Thousand Sons go back on their deal, Tzeentch will not be happy with them. Having a Chaos God with a huge, personal grudge against your legion is a very bad thing, especially when that Chaos God is the only thing keeping your legion from utterly destroying itself.

 

Also, as Khestra points out, the Thousand Sons don't really have the option of leaving the EoT. The loyalists will be out for their blood, and would happily devout as many resources as it took to finally wipe out the last remnants of any one of the traitor legions.
