Depends on how much conversion you want to do. If you make the model a tad smaller, with careful cutting and filing of the waist and shoulders, and use different shoulderpads (maybe standard marine pads?), thats a good start. Use a single falchion for the sword, as its smaller than the standard GK force sword as befits a s3 model. I would also shave the back cowling off, as the inquisitor wont have 'The Aegis' which is what the back hood thing to me represents. Also, make sure to avoid GK sword symbology.

 

Finally, use a different head (not the knight mask basicly) and paint scheme compared to your grey knights, so even from across the table the model stands out as different.

If you want him to look diferent, and not like a GK, then use GK legs and arms (and accesories) but give him a regular space marine terminator torso, so his armour is clearly different. that way, he still looks badass, but can be defined as a different model! ;) just my 2 cents...
I took a similar route and looking for an inquisitor in termie armor. But I used a Chaplain in Termie armor model and swapped the arms for a psycannon, and thunder hammer. I also remodeled the skull head and painted it using a deep red for a base color. Now it runs with my GK termies as an additional psycannon and psyker.

so another point about the inquisitor is i just noticed that he can't seem to take a daemon sword if he has terminator armour.

 

why not? fluff wise that makes no sense. they might have a good reason game wise i suppose but still. its got such wonderfully convoluted rules, i just wanna use it for the hell of it
