So do flying MC's hit other flyers on BS?

They don't. As per page 81 below Hard to Hit, a flyer can only be hit with snap shoots. The only way to hit a flyer with full BS is to have skyfire weapons (page 42). In page 49 where you can find the rules for flying monstrus creatures it says nothing about them getting a skyfire rule so they can't hit at full BS.

 

You can use vector strike on them which means d3 hits with the flying creature's strength. (Bloodthirster awesomeness :lol: )

With a simple, not even very expensive, upgrade Bloodthirster inflicts d3 S8 hits using Vector strike. With a some luck it may destroy the flyer.

Anyway, consider that once Flying MCs are engaged in CC they cannot be harmed by flayers. :P

The source of my confusion comes from the part where it talks about flyers having the ability to choose to use the skyfire rule, so I read it as a flying MC was considered a flyer too is it not?

No. They are considered a Flying MC that is a unit type with its own set of rules.
