Similar to how a template weapon can hit different levels of a Ruins, even though starting the template from the model itself would make it out of range, I'd think a Nova doesn't regard the z axis either. I know I'm quite looking forward to using a Flying DP of Nurgle with Nurgle's Rot to terrorize foes from above, Diving for 3+ saves before getting into the scrum.
