Lectitio Divinatus

Yeah.  I thing they knew about it in the first millennia or so after the Horus Heresy, but over time people forgot and it's probably now a state secret, or Ecclesiastical secret to be exact.

 

But yeah, I think people were generally more open minded back then.  The Lectitio Divinatus had already taken hold, and it generally wasn't really a bad thing for society at that moment apart from Imperial Truth saying it was bad.  Probably the fact that it wasn't bad in practice outweighed the fact that it was written by Lorgar.  Also, I don't think the Lectitio Divinatus is taken as a central text to the belief in the God Emperor.  It's one of the founding texts in that it provided the basis for many of the ideas, but I don't think the modern Ecclesiarchy still teaches it.  Selections of it have probably made their way into a book of canon, though. 

Pre fall primarchs works weren't purged. Hell Peturabo's chapter in the codex astartes is about siege warfare and it stuck! And you have to remember the imperial cult was spreading at the same time as the lodges. Who is to say how many people knew Lorgara wrote it. Another thing to remember is that proclamation of faith in divine beings was frowned on so I don't think a book titled "my daddy the god emperor..... By lorgar aurelian." Probably would have gone over like a turd in a punch bowl!

The Ecclesiasy probably stuck 'written by Bob Bloggs' on the front cover of every copy replacing Lorgar's name. Then when a Word Bearer is like 'hey, our traitor daddy wrote this!' the church can just say 'nope, heresy. Bob Bloggs wrote it!'.
