Gene Seed Tempering...

I know how well things tend to go when you mess with gene-seed, but I was just wondering about if (and how) it actually works. "Is it even possible?", that sort of stuff. Currently I'm thinking about doing a Blood Angles / Space Wolves cross-over army which would just use normal models with no made up rules or anything, but I would like to go deeper than that and actually create a proper chapter out of this (Mixing the Flaw and the Canis Helix basically. Only fluffwise though, not in game). Any advice? Or is this just a really terrible idea?

And also I'm pretty sure I'm not the first person to come up with this idea, so if you have any prior experience with gene-seed tempering (or even a SW/BA cross-over) that would be much appreciated.

Your best bet is having a look at the 21st (or 'cursed') Founding, the High Lords allowed all sorts of playing about with geneseed.

I was am going to do that because that seems like my only option (maybe I could do the 13th? It's probably just best to go with the 21st).

21st is definitely the best one for this idea, it's no secret they tampered with the Gene-Seed in this founding. 13th just have the records of why they were created removed and unusual training practices, no mention of altered Gene-Seed.

As to how you'd justify them using the two most faulty Gene-Seeds and combining them, you best have a very good story. Believability is key here, and will be hard to achieve.
