Being pragmatic, they would serve as mercenaries in exchange for the gear they need. Especially for magi that can't rely on the Imperium's support, like explorator fleets or those researching proscribed tech. I doubt an inquisitorial kill order on a rogue chapter would be broadcast too loudly for reasons of imperial morale.
