If you're referring to the Black Library series then Horus Rising > False Gods > Galaxy in Flames are mandatory in that order. After that Flight of the Eisenstein and Fulgrim parallel and then follow on from events in those books and should also be read in that order. After that things become more hazy.

Personally, I'd read them all in numbered order, with a couple of exceptions later on down the line

Ya, gotta read the first 3 to get yourself grounded.  After that i would maybe look at books that detail the legions you are interested in.  I think there is a thread in this subforum that has a list of what people think is each legion's book.

edit:  in fact, it was right below this thread.  http://www.bolterandchainsword.com/topic/321244-the-quintessential-black-library-bookstory-for-each-legion/

Books 1-5 (Horus Rising, False Gods, Galaxy in Flames, Flight of the Eisentin, and Fulgrim) are the best place to start.  It covers the events up to Isstvan 5, and from there most of the other books are after that.  I would then suggest First Heretic, since it follows the Word Bearers and how they planted the seeds of heresy and also ends at Isstvan 5.  The Dark Angel books are relatively independent from the rest of the story, as is Legion for the Alpha Legion.  After that you can really pick and choose which Legion to follow.  Ultramarines I would start at Know No Fear, then Betrayer, then Unremembered Empire, and then Pharos.  Betrayer is primarily a World Eaters and Word Bearers book, but takes place after Know No Fear and its events plays heavily in the Ultramarine narrative.  Chronologically Know No Fear is about the same time as Galaxy in Flames and Fulgrim.  Betrayer and Angel Exterminatus are about 6 months after.  It also helps to read Fear to Tread before Unremembered Empire, since Blood Angels play a big part.  The Vengeful Spirit is chronologically the most recent book and serves as the staging ground for Terra, although it will help to listen to the Garro audiobooks to understand the characters.

Man the first three are fantastic. Even if you don't mind the Sons of Horus or have another legion you want to collect, the first three set up the narrative and tone of the heresy. It really paints a great backdrop for how it feels to be a part of the cataclysmic events of 30k. The initial arch described by these first novels mirror a Greek tradegy and feel like a modern myth, I recommend you start with them.
