Skulls would be Khorne.

"Blood for the Bloodgod, Skulls for the Skullthrone" isn't his 'slogan' for no reason. ;)

They are fairly vague concepts and can be pulled in any of the four directions, really. 

 

Even Undivided, actually. Furies are still Undivided, right? Belakor definitely is, so...

So would it be possible to have a real gothicy theme with Khorne then too? Would it be acceptable to have a Khorne army that is a bit different from the normal brash all out approach and maybe they could be all robed/hooded and mysterious to give them that gothic edge?

Honestly, you described not only the setting but also each of the gods. You would really have to refine that down further to pick out one god or another. Khorne always loves skulls, Tzeentch can always read into the skulls when they talk to them, Slaanesh could use them to house some sort of special concoction or use it to make one like a barrel for wine, Nurgle could use them as grenades and fill them with all sorts of diseases.

Sure, 40K's variant isn't updated yet but Khorne has Slaughterpriests in Age of Sigmar allready. Granted the regular brash all out approach is what GW supports for them but there is nothing wrong about for example having Khorne turned 'black templars''. Hate, gotica and lust for war is Khorne follower fitting. It's just that the Khorne priests in narrative see the battlefield as their temple and their enemy skulls as sacrifices for Khorne.
