Post-MoM...what is the Emperor doing during the Siege?

Basically sitting on the Golden Throne and stopping all hell breaking out of the Imperial dungeon whilst delegating Malcador and the remaining loyal Primarchs to stop it raining in from the sky.

His audience with Vulkan in Old Earth shows how tenuous his grip is, hence Vulkan's final duty.

Does this require him to be confined to the lower levels of the Inner Palace? He left the Golden Throne as I recall

“A single glance at the coffin-pods in the sockets told him what had happened in his absence, and how the Emperor had been able to come to their aid. The Sisters of Silence had enacted their secretive Unspoken Sanction. They fed the Throne with the lives of a thousand psykers. In every pod he could see a corpse that had thrashed in its death throes, raking uselessly against the transparent panels. All of them were dead. Every one of them. None of them looked to have died swiftly and painlessly.”

The Master of Mankind

Effectively, what is a daily given for the Imperium of Man post-Heresy (feeding the Emperor a thousand psykers) was first employed as a horrific contingency that the Emperor only authorized when the fall of the Webway’s gate in the Imperial Dungeon was imminent.

Essentially whilst he defeats the main threat from Master of Mankind...he still has a horrific battle on his hands. You also have to think that he's THE psyker at play now.

Who knows what untold strings he is pulling for his loyal sons during the siege?

Is he bolstering their mental reserves, fighting daemons in the Webway, channeling strength to those who need it?

Any things possible for the Emperor let's face it. :)
