Actually the Ruling is pretty clear.

A attack follow this few steps:

1.hit roll

2.wound roll

3.allocate attacks

4.saving throws

5.inflict Damage

 

What hammer of the emperor does is simply to let you skip step 2 and go right to step 3.

The very first sentence of step 3 is "if an attack succesfully wounds the target unit,...."

So should be pretty clear. Mortal wounds are nowhere mentioned at all

im looking at the wording right now and it says nothing of the sort.

 

It simply states all unmodified to hit rolls of 6 automatically wound.
