The lack of magnets on the bases and tanks etc, means I'm kinda unsure what to do with transportation. Stuff is small enough to fit into a Citadel case I have but not sure how safe it'll be, as they're soooo small.

I hot glue magnets to the tank underside and on to the bases and transport in a really useful box with magnetic sheeting bonded to the inside.

I tend to use Battlefoam, which is pricy, but I already have some trays I can put the units in. Most fit withing typical troop spaces.  Not sure how the bigger vehicles and aircraft will work.

 

The other option is the 24 compartment trays that come in the Lego Advent calendars.  When you are done with the calendars, they make great storage for miniatures.  I use them for separating minis while painting too.

I use KR multicast also - the standard space for a 40k/fantasy mini also fits an epic-scale infantry or most tanks perfectly! I managed to fit more than 10k of points (minus the titans) in one case with space to spare too, so it's a cheap way of doing it.
